You can use one setting for all domains under Modo's control, since they all will have the same server setting and identity scheme e.g. user name scheme.

Making modoboa and automx work together is just a matter of configuration file. I think we can start with that (see http://modoboa.org/en/weblog/2012/12/16/make-users-life-easier-with-automx/ for an example).
