Under certain circumstances, the updated prompts that Git AI did load correctly, were not making it in the final authorship log. This PR fixes and adds a unit test to prevent regressions in the future.

Also, fixes a bug where thinking messages in claude were dropped into prompts as human messages with a corresponding unit test and fixture
