As Step 1 I propose to add the following logic:

If the module is marked for deletion by the User, platform checks if there are dependencies - either data entries, or other configurations. If the are present - we give warning and show the comprehensive list of dependencies (maybe open on separate page) and block the module deletion.
User decides how to resolve the conflicts
If no conflicts found - the configuration module is actually deleted.
