auto-py-to-exe is designed to be a beginner-friendly tool to convert a Python script into a binary that can be distributed without needing Python on the host. The need for hiding of "business logic" (and not sure what you mean about "safety") hints maybe you are not in this beginner-friendly case and might need to start looking at tools outside of auto-py-to-exe. While I do not discourage the use of auto-py-to-exe whatsoever, it is my intention to keep this tool easy to use.

Nuitka is known to take a significant amount more time to build a project (understandable due to what it does) - keeping this low for starters would be preferred.

Your comment hasn't explained fully what this enhancement request is, but if it's for auto-py-to-exe to use Nuitka instead of PyInstaller under the hood, I would need to be convinced further.

yes now i use pyarmer @brentvollebregt i think its better and simple solution not take long time for build
